The meaning 'without any possibility of being doubted' is directly derivable from combining 'beyond' (outside or past a limit) with 'doubt' (uncertainty) — i.e. outside the scope of doubt. This spatial/figurative composition (X beyond Y = outside the reach of Y) is cross-linguistically common, so a B1 learner who knows both words would readily understand the phrase.
Etymology
Beyond doubt paints a simple picture: imagine moving something past a dark shadow called 'doubt' into bright light. So when we say something is beyond doubt, we mean it is 'unquestionably certain'.
