Morphology
The meaning 'unquestionably certain' is directly derivable from combining 'beyond' (further than/ outside the range of) with 'doubt' (uncertainty); the article 'a' is only a grammatical marker and does not block compositional understanding. This is a common intensifying/negation pattern found across many languages, so a B1 learner who knows the constituent words will readily infer the idiomatic sense.
Etymology
Beyond a doubt gives a simple picture: the word beyond means 'on the other side of' and doubt is the worry or question, so if something is on the other side it is past the worry. So, beyond a doubt means 'completely sure'.
