Formally non- + synonymous is clear, but in genetics 'synonymous' has a specialized technical sense referring to codons that do not change the amino acid, so general learners may not infer the genetic meaning.
Etymology
Nonsynonymous is made from non- ('not') and synonym ('same meaning'), so it literally means 'not the same'. In genetics, a nonsynonymous change makes a different protein from the gene, which is why the word reminds you the result is not the same.
