The meaning is directly derived from the noun 'honour' with plural marking; in British usage 'honours' also denotes academic distinctions (e.g. an honours degree) but the relation is straightforward.
Etymology
Honours comes from the old Latin word honor, meaning 'respect' or 'high worth'. So when a university awards honours it is giving 'special respect' for very good work, and a degree 'with honours' shows you did above-average work.
