Morphology
consummate = con + summ + ate
The sexual sense is a specialized extension of 'to complete' and cannot reliably be predicted from the visible morphemes by average learners; the morphemes themselves are not transparent in modern English usage.
Etymology
Consummate (verb, marriage) kept the basic meaning 'to make complete' from Latin con- ('together') and summus ('highest' or 'top'), and was used for marriage to mean completing the union. So to consummate a marriage is to finish or 'complete' it by having sexual intercourse.
