The word is formed from 'scintillate' + '-ion' (a flash), but this sense is a specialized, technical usage in radiation detection which may not be obvious to general learners even though the basic idea of a 'flash' is preserved.
Etymology
Scintillation comes from the Latin word scintilla, meaning 'spark', and in science it describes a tiny 'spark' of light inside a detector when a particle or photon hits it. That image of a little spark helps explain why scientists call those brief flashes 'scintillations'.
