Morphology
While 'make' and 'stop' clearly signal performing a brief interruption of a journey, the noun 'pit' does not transparently convey the idea of a short roadside pause for refreshments or the restroom to an average B1 learner unless they know the racing-derived collocation 'pit stop'. The general notion of a short stop is partly inferable from the constituents, but the specialized, culturally conditioned sense is not fully predictable without prior exposure.
Etymology
Make a pit stop comes from car racing, where drivers pull into the pit so the team can quickly change tires and add fuel. Because the car only stops for a short time, to make a pit stop now means 'to stop briefly' during a journey to rest or get something.
