Surface Forms
Morphology
intelligence = intelligent (semi-transparent) = intelligent + ence
The organizational sense ('an intelligence unit/agency') derives by metonymy from 'intelligence' meaning information, so the morphological formation is regular but the semantics is extended.
Etymology
Intelligence comes from Latin intelligere ('between' + 'to choose'), the same idea you find in select. So an 'intelligence' unit is the team that 'picks out' and studies the most important information.
